Please make a test by installing nzbget into a temporary dir on the host (not jail) exactly as described in the docs and test if it works, before doing any changes to config (assigning other dirs, etc.).

Also monitor memory in Task Manager. When low on RAM the system can slow down considerably due to swap usage.

Even if it's in local drive is it mapped into docker or belongs to docker file system? I'm not experienced with docker and therefore take this as a guess - if file system is unmounted before nzbget is properly shutdown the files may be corrupted. This is not a known issue.

It seems important files get corrupted. It's unlikely to be an nzbget fault.
Make sure the directory QueueDir is as near to nzbget as possible - not on remote drive, etc.
