That's your nzb-files, which contain duplicates.
See option "DupeCheck".

Normally you don't need autoconf and automake. But there is a problem if the files were taken from svn. File timestamps are not preserved. I'm not familiar with FreeBSD and port system. Is it possible to edit port-file to compile the newest version?
Or may be you can extract the command line which port uses to configure nzbget?

Can you compile version 0.5.1 or you got binary somewhere?

Use "--with-libxml2-includes=/usr/local/include/libxml2" (without adding "/libxml").

Your postprocess-script is responsible for creating of "history.log" and writing to it. You need to modify your script.
