For update to work the user account under which nzbget runs must have permissions to write into nzbget directory. If you can't or don't want to give it permissions you must update manually by installing over your installation, config will be preserved.

Strange. On QNAP NZBGet should run as Admin, which is the account that did the initial install, so permissions should be fine.

Tested again on my QNAP. I can't reproduce this issue.

Have you tried backing up your nzbget.conf, then uninstalling the app, doing a fresh install, restoring your conf and then trying an update?

I changed the User in .conf file from my name to admin and it works like a charm.
