I am having an issue with nzbget moving finished items automatically into history (hidden) after about a minute or so. I did not find a setting to prevent that. Any suggestions?

That's Sonarr doing this, check settings there.

Does this happen with nzbs added manually (without Sonarr)?

Yes. This happens when added manually. I tried on two separate instances of nzbget.

How option KeepHistory is set?
What's in the log?
Set option ControlPort to other value and try manual nzb again.

ControlPort makes sure no other program speaks to nzbget during test.
